I take the 1 train the most, but I dunno if It's a favorite.
My heart is with the 4 train only because my childhood was spent on Jerome avenue. Wait, that sounds wrong... I grew up near Bedford Park/Kingsbridge, and the 4 train line ran right outside of my building. Annoying for most people, but we were used to it.
The A train is a close 2nd(takes me to grandma's house :) )

I ride the 1 train two stops every day. That's after I take the LIRR in from my suburban paradise.

My commute is daily on Rte 27.

For me, it's a daily ride on the A, 4/5 and 6. Best part about the A is spotting on the way to and home from work. Saw the Iran Air B747SP, Nigerian 727 and a few others last night.

While I am a metro north guy, I seem to ride the 1 train more often than not.
If it 'aint Boeing, I 'aint goin'.
Well when I worked in the city it was the N and the R to Union Square.
